1Quantitative Magnetic Resonance Image Analysis Via The EM Algorithm With Stochastic Variation

Quantitative Magnetic Resonance Imaging (qMRI) provides researchers insight into pathological and physiological alterations of living tissue, with the help of which researchers hope to predict (local) therapeutic efficacy early and determine optimal treatment schedule. However, the analysis of qMRI has been limited to ad-hoc heuristic methods. Our research provides a powerful statistical framework for image analysis and sheds light on future localized adaptive treatment regimes tailored to the individual's response. We assume in an imperfect world we only observe a blurred and noisy version of the underlying pathological/physiological changes via qMRI, due to measurement errors or unpredictable influences. We use a hidden Markov random field to model the spatial dependence in the data and develop a maximum likelihood approach via the Expectation--Maximization algorithm with stochastic variation. An important improvement over previous work is the assessment of variability in parameter estimation, which is the valid basis for statistical inference. More importantly, we focus on the expected changes rather than image segmentation. Our research has shown that the approach is powerful in both simulation studies and on a real dataset, while quite robust in the presence of some model assumption violations.

Abstract We characterized a large Amish pedigree and, in 384 pedigree members, analyzed the genetic variance components with covariate screen as well as genome-wide quantitative trait locus (QTL) linkage analysis of red blood cell count (RBC), hemoglobin (HB), hematocrit (HCT), mean corpuscular volume (MCV), mean corpuscular hemoglobin (MCH), mean corpuscular hemoglobin concentration (MCHC), red cell distribution width (RDW), platelet count (PLT), and white blood cell count (WBC) using SOLAR. Age and gender were found to be significant covariates in many CBC traits. We obtained significant heritability estimates for RBC, MCV, MCH, MCHC, RDW, PLT, and WBC. We report four candidate loci with Logarithm of the odds (LOD) scores above 2.0: 6q25 (MCH), 9q33 (WBC), 10p12 (RDW), and 20q13 (MCV). The importance of bacterial biofilms to chronic wound pathogenesis is well established. Different treatment modalities, including topical dressings, have yet to show consistent efficacy against wound biofilm. This study evaluates the impact of a novel, antimicrobial Test Dressing on Pseudomonas aeruginosa biofilm-infected wounds. Six-mm dermal punch wounds in rabbit ears were inoculated with 106 colony-forming units of P. aeruginosa. Biofilm was established in vivo using our published model. Dressing changes were performed every other day with either Active Control or Test Dressings. Treated and untreated wounds were harvested for several quantitative endpoints. Confirmatory studies were performed to measure treatment impact on in vitro P. aeruginosa and in vivo polybacterial wounds containing P. aeruginosa and Staphylococcus aureus. The Test Dressing consistently decreased P. aeruginosa bacterial counts, and improved wound healing relative to Inactive Vehicle and Active Control wounds (p 0.05). In vitro bacterial counts were also significantly reduced following Test Dressing therapy (p 0.05). Similarly, improvements in bacterial burden and wound healing were also achieved in polybacterial wounds (p 0.05). This study represents the first quantifiable and consistent in vivo evidence of a topical antimicrobial dressing s impact against established wound biofilm. The development of clinically applicable therapies against biofilm such as this is critical to improving chronic wound care.

9Improved Linkage Analysis Of Quantitative Trait Loci Using Bulk Segregants Unveils A Novel Determinant Of High Ethanol Tolerance In Yeast.

This article is from BMC Genomics , volume 15 . Abstract Background: Bulk segregant analysis (BSA) coupled to high throughput sequencing is a powerful method to map genomic regions related with phenotypes of interest. It relies on crossing two parents, one inferior and one superior for a trait of interest. Segregants displaying the trait of the superior parent are pooled, the DNA extracted and sequenced. Genomic regions linked to the trait of interest are identified by searching the pool for overrepresented alleles that normally originate from the superior parent. BSA data analysis is non-trivial due to sequencing, alignment and screening errors. Results: To increase the power of the BSA technology and obtain a better distinction between spuriously and truly linked regions, we developed EXPLoRA (EXtraction of over-rePresented aLleles in BSA), an algorithm for BSA data analysis that explicitly models the dependency between neighboring marker sites by exploiting the properties of linkage disequilibrium through a Hidden Markov Model (HMM).Reanalyzing a BSA dataset for high ethanol tolerance in yeast allowed reliably identifying QTLs linked to this phenotype that could not be identified with statistical significance in the original study. Experimental validation of one of the least pronounced linked regions, by identifying its causative gene VPS70, confirmed the potential of our method. Conclusions: EXPLoRA has a performance at least as good as the state-of-the-art and it is robust even at low signal to noise ratio’s i.e. when the true linkage signal is diluted by sampling, screening errors or when few segregants are available.

This article is from Ecology and Evolution , volume 3 . Abstract Different components of heritability, including genetic variance (VG), are influenced by environmental conditions. Here, we assessed phenotypic responses of life-history traits to two different developmental conditions, temperature and food limitation. The former represents an environment that defines seasonal polyphenism in our study organism, the tropical butterfly Bicyclus anynana, whereas the latter represents a more unpredictable environment. We quantified heritabilities using restricted maximum likelihood (REML) procedures within an “Information Theoretical” framework in a full-sib design. Whereas development time, pupal mass, and resting metabolic rate showed no genotype-by-environment interaction for genetic variation, for thorax ratio and fat percentage the heritability increased under the cool temperature, dry season environment. Additionally, for fat percentage heritability estimates increased under food limitation. Hence, the traits most intimately related to polyphenism in B. anynana show the most environmental-specific heritabilities as well as some indication of cross-environmental genetic correlations. This may reflect a footprint of natural selection and our future research is aimed to uncover the genes and processes involved in this through studying season and condition-dependent gene expression.

14Quantitative Analysis Of Optic Disc Color.

This article is from Korean Journal of Ophthalmology : KJO , volume 25 . Abstract Purpose: To evaluate the reproducibility of ImageJ software in analyzing the color of the optic disc. Methods: One hundred twelve normal participants (56 males and 56 females) were enrolled in this study. The image of the optic disc was taken using Kowa digital disc photo-graphy, and the gray scales of the nasal rim (NR), brightest cupping center (BCC) and largest inferior retinal vein (IRV) were calculated using histogram in ImageJ. Three different observers calculated the gray scales three separate times. Reproducibility was assessed using the interclass correlation coefficient (ICC). Results: The mean age of the participants was 50.6 years old (range, 11 to 82 years). The mean gray scales of the nasal rim were 91.81, 94.91, and 93.24; those of the brightest cupping center were 174.84, 179.94, and 177.76; and those of the largest inferior retinal vein were 61.85, 53.48, and 56.73 for observers 1, 2, and 3, respectively. Inter-observer reproducibility for NR, BCC and IRV was considered good based upon ICC values of 0.944, 0.860, and 0.789 for observers 1, 2, and 3, respectively. Significant age-related differences between the values of the brightest cupping center were noted, and the gray scale score was decreased in the older participants (p < 0.001). Conclusions: The gray scale of the brightest cupping center diminished with age. ImageJ can be a useful objective tool with high reproducibility in the analysis of optic disc color.

Launch vehicle reliability analysis is largely dependent upon using predicted failure rates from data sources such as MIL-HDBK-217F. Reliability prediction methodologies based on component data do not take into account risks attributable to manufacturing, assembly, and process controls. These sources often dominate component level reliability or risk of failure probability. While consequences of failure is often understood in assessing risk, using predicted values in a risk model to estimate the probability of occurrence will likely underestimate the risk. Managers and decision makers often use the probability of occurrence in determining whether to accept the risk or require a design modification. Due to the absence of system level test and operational data inherent in aerospace applications, the actual risk threshold for acceptance may not be appropriately characterized for decision making purposes. This paper will establish a method and approach to identify the pitfalls and precautions of accepting risk based solely upon predicted failure data. This approach will provide a set of guidelines that may be useful to arrive at a more realistic quantification of risk prior to acceptance by a program.

This thesis examined the effect of the Summer Training Program on the vocational development of midshipmen at the United States Naval Academy. Data from 355 First Class midshipmen were analyzed to examine the impact of the Summer Training Program on United States Naval Academy Midshipmen career choices. It was hypothesized that the Summer Training Program would have a significant impact on career selection after controlling for the effects of demographic, academic and military factors. Results of hierarchical regression analyses indicate that the Summer Training Program had a differential impact on Midshipmen's career choice. Specifically, it was found that participating in career relevant training had a significant impact on both tentative career choice and final career choice. All of the Summer Training Programs were found to be significant in the study. The results suggest that the greatest impact for career choice was on those midshipmen that participated in Leatherneck Summer Training Program.

This report extended an initial qualitative demonstration that test score variability increases during resistance training. Quantitative methods were applied to individual strength test data from 46 published studies. Analyses were limited to the four strength tests that were most often administered to experimental and control groups in the same study: bench press, leg press, biceps curl, and squat. A total of 97 contrasts of pretraining variation with posttraining variation were available for analysis because some studies administered more than one test and/or administered tests to more than one experimental group. Conducting separate analyses for each strength test eliminated statistical problems associated with having correlated observations. Resistance training increased test score variation on each of the four strength tests. Increased variation in test scores indicate a specific training programs are more effective for some individuals than others. This observation could be a point of departure for research to identify specific participant characteristics to guide decisions when matching individuals to training programs.

This volume describes the method used to accomplish this expansion of available Soviet data. Essential elements of the expansion effort involved: (1) Breaking down the 'final demand' portion of Soviet input-output tables -- originally aggregated into only 'private consumption' and 'other final demand' -- into the following components: Defense, Government finance and administration, Government services (education, health and culture), Private consumption, Capital investment in production facilities, Foreign trade, and Inventory change; (2) Expanding the 'production' quadrant to provide estimates of defense production and of those portions of the Soviet economy omitted from I-O tables because they are not 'productive' industries. 24Power Analysis Of Artificial Selection Experiments Using Efficient Whole Genome Simulation Of Quantitative Traits

Evolve and resequence studies combine artificial selection experiments with massively parallel sequencing technology to study the genetic basis for complex traits. In these experiments, individuals are selected for extreme values of a trait, causing alleles at quantitative trait loci (QTLs) to increase or decrease in frequency in the experimental population. We present a new analysis of the power of artificial selection experiments to detect and localize quantitative trait loci. This analysis uses a simulation framework that explicitly models whole genomes of individuals, quantitative traits, and selection based on individual trait values. We find that explicitly modeling QTL provides produces qualitatively different insights than considering independent loci with constant selection coefficients. Specifically, we observe how interference between QTLs under selection impacts the trajectories and lengthens the fixation times of selected alleles. We also show that a substantial portion of the genetic variance of the trait (50100%) can be explained by detected QTLs in as little as 20 generations of selection, depending on the trait architecture and experimental design. Furthermore, we show that power depends crucially on the opportunity for recombination during the experiment. Finally, we show that an increase in power is obtained by leveraging founder haplotype information to obtain allele frequency estimates.

Subjects were asked to estimate the answers to sixteen questions concerning uncertain quantities like 'How many people are employed by hospitals in the U.S.?' under five different aiding conditions. The most-aided group (Full Algorithm) was given a complete algorithm and asked to make estimates for all the parts of the algorithm and to combine the parts as indicated to arrive at an estimate of the desired quantity. The second group (Partial Algorithm) was given the same algorithm without indications of how to combine the parts. After making estimates of the parts, these subjects then estimated the desired quantity. The third group (List & Estimate) were asked to list components of factors they thought were relevant, make an estimate of each item on their list, and then estimate the desired quantity. The fourth group (List) were asked to make such a list, but they were not asked to make estimates of each item before making an estimate of the desired quantity. The fifth group received no aid. The results generally showed improved performance in terms of both accuracy and consistency across subjects with increasing structure of the aid. Generalization of these results to practical estimation situations is possible but limited by the need, in real situations, for the estimator to develop the algorithm, a task that was here done by the experiments. Formal analysis techniques are widely used today in order to verify and analyze communication protocols. In this work, we launch a quantitative verification analysis for the low- cost Radio Frequency Identification (RFID) protocol proposed by Song and Mitchell. The analysis exploits a Discrete-Time Markov Chain (DTMC) using the well-known PRISM model checker. We have managed to represent up to 100 RFID tags communicating with a reader and quantify each RFID session according to the protocol's computation and transmission cost requirements. As a consequence, not only does the proposed analysis provide quantitative verification results, but also it constitutes a methodology for RFID designers who want to validate their products under specific cost requirements.

Many complex disease syndromes such as asthma consist of a large number of highly related, rather than independent, clinical phenotypes, raising a new technical challenge in identifying genetic variations associated simultaneously with correlated traits. In this study, we propose a new statistical framework called graph-guided fused lasso (GFlasso) to address this issue in a principled way. Our approach explicitly represents the dependency structure among the quantitative traits as a network, and leverages this trait network to encode structured regularizations in a multivariate regression model over the genotypes and traits, so that the genetic markers that jointly influence subgroups of highly correlated traits can be detected with high sensitivity and specificity. While most of the traditional methods examined each phenotype independently and combined the results afterwards, our approach analyzes all of the traits jointly in a single statistical method, and borrow information across correlated phenotypes to discover the genetic markers that perturbe a subset of correlated triats jointly rather than a single trait. Using simulated datasets based on the HapMap consortium data and an asthma dataset, we compare the performance of our method with the single-marker analysis, and other sparse regression methods such as the ridge regression and the lasso that do not use any structural information in the traits. Our results show that there is a significant advantage in detecting the true causal SNPs when we incorporate the correlation pattern in traits using our proposed methods.

We here propose and discuss new methods to analyze the time series of the particle traces, in particular, for subdiffusion phenomena. We discuss the statistical properties of mean maximal excursions, i.e., the maximal distance covered by a test particle up to time t. Compared to traditional methods focusing on the mean squared displacement we show that the mean maximal excursion analysis performs better in the determination of the anomalous diffusion exponent. We also demonstrate that combination of regular moments with moments of the mean maximal excursion method provides additional criteria to determine the exact physical nature of the underlying stochastic subdiffusion processes. We put the methods to test using experimental data as well as simulated time series from different models for normal and anomalous dynamics, such as diffusion on fractals, continuous time random walks, and fractional Brownian motion.

33Evaluation Of Genetic Variance Components And Combining Abilities Of Some Quantitative Traits In Tomato Cultivars Using Line×Tester Analysis

Introduction Tomato is a self-pollinated crop and has a high potential for heterosis production. Tomato has a wide range of diversity in terms of vegetative and fruit traits. Therefore, learning information about the genetics of the tomato plant and the inheritance of its various traits to the next generation will help plant breeders to use appropriate breeding methods to improve them. One of the methods that is used to know the genetic structure of plants, identify parental lines and determine their combining ability is line × tester analysis. Line × tester analysis provides information about general and specific combining of parents and can be useful in estimating different types of gene effects such as additive and non-additive effects. In most of the developed countries, many researches have been done in relation to hybrid production and combining ability among tomato lines, and sometimes the inferred results are different from each other. In Iran, few studies have been done about crossing cultivars and their hybrids, and most of the seeds used by farmers are imported from other countries. Therefore, this study intends to evaluate genetic variance components, general and specific combining ability of some quantitative traits in a number of tomato lines and testers and their hybrids by using line × tester analysis.   Materials and Methods This research was conducted in Sari Agricultural Sciences and Natural Resources University, Mazandaran Province, Iran in 2022. Two modified cultivars SC and V as lines and three modified cultivars L, R and MZ as testers were crossed with each other to create F 1 hybrids. Six F 1 genotypes and their parents (11 treatments in total) were cultivated in the farm in a randomized complete block design with three replications. The evaluated traits included the number of days to the first flowering, earliness, number of fruits per plant, fruit weight per plant (g), fruit yield (g), fruit length and width (cm). In order to analyze the variance of the experimental design to search for diversity between treatments, to separate the effects of treatments into their components based on line × tester analysis, to mean comparison with Duncan's test, and also to calculate the general and specific combining ability, R statistical software was used. Also, in order to calculate additive and non-additive variances, Singh and Chaudhary's method was used.   Results and Discussion The results of line × tester variance analysis showed that the mean squares of parents and testers were significant for all traits except fruit length and width, and the mean squares of crosses and lines were significant for all traits except fruit length. The effect of line × tester was significant for all traits except the number of fruits per plant and fruit length. The line of SC to improve the number of days to first flowering, earliness, plant height, fruit weight per plant, and fruit width, and the line of V to improve the number of fruit per plant were the best general combiners with testers. The tester of L for improve all traits except yield, and the tester of MZ for improve plant height were the best general combiners with the maternal lines. Among the crosses, the SC×L cross for improve earliness and fruit width, and the SC×R and V×MZ crosses for improve plant height and fruit weight per plant, respectively, were favorable specific combiners. The mean comparison of the genotypes for some important traits showed that among the parental cultivars, the line of SC and among the crosses, the SC×L genotype had the lowest means for the number of days to first flowering and earliness. Also, the line of SC for the number of fruits per plant and the SC×L genotype for fruit weight per plant, yield and fruit width had the highest means. Also, the estimation of additive and non-additive variances indicated that in plant height and fruit weight per plant traits, additive variance plays the main role. While for the traits of the number of days to first flowering, earliness and yield, the contribution of non-additive variance was more than the additive variance.   Conclusion According to the results obtained from this study, in future projects it is recommended to use parents that have significant general combining ability (GCA) for traits. Because such parents easily transfer the trait to their next generation. In this way, the line of SC was a good general combiner for the number of days to first flowering, earliness, plant height, fruit weight per plant and fruit width, and the line of V was a good general combiner for the number of fruits per plant. Among the testers, the tester of L was a good general combiner for improve the number of days to first flowering, earliness, number of fruits per plant, fruit weight per plant, and fruit width, and the tester of MZ recorded a high GCA for the plant height. Also, for the improvement of earliness and fruit width, the SC×L cross and for plant height and fruit weight per plant, SC×R and V×MZ crosses were favorable specific combiner. Mean comparison of genotypes showed that the SC×L cross is superior to its parents for the number of days to first flowering, earliness, fruit weight per plant, fruit yield, and fruit length and width. The traits of plant height and fruit weight per plant are more affected by additive variance, so the best breeding method to improve plant height and fruit weight per plant is selection from among the segregating population. The traits of number of days to first flowering, earliness and yield were affected by non-additive variance, so hybrid production is recommended to improve the mentioned traits.

34Generalisation In Named Entity Recognition: A Quantitative Analysis

Named Entity Recognition (NER) is a key NLP task, which is all the more challenging on Web and user-generated content with their diverse and continuously changing language. This paper aims to quantify how this diversity impacts state-of-the-art NER methods, by measuring named entity (NE) and context variability, feature sparsity, and their effects on precision and recall. In particular, our findings indicate that NER approaches struggle to generalise in diverse genres with limited training data. Unseen NEs, in particular, play an important role, which have a higher incidence in diverse genres such as social media than in more regular genres such as newswire. Coupled with a higher incidence of unseen features more generally and the lack of large training corpora, this leads to significantly lower F1 scores for diverse genres as compared to more regular ones. We also find that leading systems rely heavily on surface forms found in training data, having problems generalising beyond these, and offer explanations for this observation.

Quantitative gait analysis can support clinical decision-making by helping inform diagnoses, characterize gait impairments, and monitor treatment efficacy. This analysis is performed using wearable sensors, non-wearable sensors, or a combination of both sensors, however, has not been widely adopted in clinical practice. To assist with the integration of quantitative gait analysis technologies we require an understanding of how they are being used and what acts as barriers and facilitators to their clinical adoption. As there are many types of quantitative gait analysis technologies, their uses, barriers, and facilitators are unique to each respective technology, clinical context, and patient population. The objective of this proposed scoping review is thus to synthesize the uses, barriers, and facilitators of various quantitative gait analysis technologies in the clinical care of adults. The goal of this review is to assist researchers in developing and implementing quantitative gait analysis technologies and provide knowledge to clinicians on how these technologies can be used in their practice.

In this experimental study, the impact of morphosyntactic forms on gender stereotype activation is examined. According to previous research, women and men differ in their use of morphosyntactic forms (e.g., Argamon et al. 2003; Posio, 2016; Rayson et al. 1997). Related to the relevant literature on stereotype activation (e.g., Bargh et al., 1996; Devine, 1989; Wheeler & Petty, 2001), it can be assumed that these minimal cues (gender stereotypical morphosyntactic forms) are sufficient for activating gender stereotypes in other domains (e.g., occupation, hobbies and interests, personality traits, behavior, and aspects of external appearance). After reading a text (seeming like a voice message) with either typical feminine (e.g., using a more personal speech style) or masculine morphosyntactic forms (e.g., using more noun phrases), n = 141 participants were asked to describe the person they had in mind as the protagonist of the text. A codebook which quantifies mentioned gender stereotypes was developed to conduct a quantitative content analysis of the obtained data.

As part of NASA's continuing assessment of future communication satellite requirements, a study was conducted to quantitatively scope current and future telecommunication traffic demand in the South Pacific Archipelagos. This demand was then converted to equivalent satellite transponder capacities. Only inter-island telephony traffic for the Pacific Basin Region was included. The results show that if all this traffic were carried by a satellite system, one-third of a satellite transponder would be needed to satisfy the base-year (1976-1977) requirement and about two-thirds of a satellite transponder would be needed to satisfy the forecasted 1985 requirement.

We present in this paper a quantitative method for defining void size in large-scale structure based on percolation threshold density. Beginning with two-dimensional gravitational clustering simulations smoothed to the threshold of nonlinearity, we perform percolation analysis to determine the large scale structure. The resulting objective definition of voids has a natural scaling property, is topologically interesting, and can be applied immediately to redshift surveys.

Previous studies on the invulnerability of scale-free networks under edge attacks supported the conclusion that scale-free networks would be fragile under selective attacks. However, these studies are based on qualitative methods with obscure definitions on the robustness. This paper therefore employs a quantitative method to analyze the invulnerability of the scale-free networks, and uses four scale-free networks as the experimental group and four random networks as the control group. The experimental results show that some scale-free networks are robust under selective edge attacks, different to previous studies. Thus, this paper analyzes the difference between the experimental results and previous studies, and suggests reasonable explanations.

Abstract RATIONALE: Chemical additives are incorporated into commercial lubricant oils to modify the physical and chemical properties of the lubricant. The quantitative analysis of additives in oil-based lubricants deposited on a surface without extraction of the sample from the surface presents a challenge. The potential of desorption electrospray ionization mass spectrometry (DESI-MS) for the quantitative surface analysis of an oil additive in a complex oil lubricant matrix without sample extraction has been evaluated. METHODS: The quantitative surface analysis of the antioxidant additive octyl (4-hydroxy-3,5-di-tert-butylphenyl)propionate in an oil lubricant matrix was carried out by DESI-MS in the presence of 2-(pentyloxy)ethyl 3-(3,5-di-tert-butyl-4-hydroxyphenyl)propionate as an internal standard. A quadrupole/time-of-flight mass spectrometer fitted with an in-house modified ion source enabling non-proximal DESI-MS was used for the analyses. RESULTS: An eight-point calibration curve ranging from 1 to 80 µg/spot of octyl (4-hydroxy-3,5-di-tert-butylphenyl)propionate in an oil lubricant matrix and in the presence of the internal standard was used to determine the quantitative response of the DESI-MS method. The sensitivity and repeatability of the technique were assessed by conducting replicate analyses at each concentration. The limit of detection was determined to be 11 ng/mm2 additive on spot with relative standard deviations in the range 3–14%. CONCLUSIONS: The application of DESI-MS to the direct, quantitative surface analysis of a commercial lubricant additive in a native oil lubricant matrix is demonstrated. © 2013 The Authors. This article is from Frontiers in Microbiology , volume 5 . Abstract Helicobacter pylori is a Gram-negative bacterial pathogen colonizing the human stomach. Infection with H. pylori causes chronic inflammation of the gastric mucosa and may lead to peptic ulceration and/or gastric cancer. A major virulence determinant of H. pylori is the type IV secretion system (T4SS), which is used to inject the virulence factor CagA into the host cell, triggering a wide range of cellular signaling events. Here, we used a phosphoproteomic approach to investigate tyrosine signaling in response to host-pathogen interaction, using stable isotope labeling in cell culture (SILAC) of AGS cells to obtain a differential picture between multiple infection conditions. Cells were infected with wild type H. pylori P12, a P12Δ CagA deletion mutant, and a P12Δ PAI deletion mutant to compare signaling changes over time and in the absence of CagA or the T4SS. Tryptic peptides were enriched for tyrosine (Tyr) phosphopeptides and analyzed by nano-LC-Orbitrap MS. In total, 85 different phosphosites were found to be regulated following infection. The majority of phosphosites identified were kinases of the MAPK family. CagA and the T4SS were found to be key regulators of Tyr phosphosites. Our findings indicate that CagA primarily induces activation of ERK1 and integrin-linked factors, whereas the T4SS primarily modulates JNK and p38 activation.

This article is from eLife , volume 3 . Abstract Aneuploidy causes severe developmental defects and is a near universal feature of tumor cells. Despite its profound effects, the cellular processes affected by aneuploidy are not well characterized. Here, we examined the consequences of aneuploidy on the proteome of aneuploid budding yeast strains. We show that although protein levels largely scale with gene copy number, subunits of multi-protein complexes are notable exceptions. Posttranslational mechanisms attenuate their expression when their encoding genes are in excess. Our proteomic analyses further revealed a novel aneuploidy-associated protein expression signature characteristic of altered metabolism and redox homeostasis. Indeed aneuploid cells harbor increased levels of reactive oxygen species (ROS). Interestingly, increased protein turnover attenuates ROS levels and this novel aneuploidy-associated signature and improves the fitness of most aneuploid strains. Our results show that aneuploidy causes alterations in metabolism and redox homeostasis.
