There are many astrophysical and laboratory scenarios where kinetic effects play an important role. These range from astrophysical shocks and plasma shell collisions, to high intensity laser-plasma interactions, with applications to fast ignition and particle acceleration. Further understanding of these scenarios requires detailed numerical modelling, but fully relativistic kinetic codes are computationally intensive, and the goal of one-to-one direct modelling of such scenarios and direct comparison with experimental results is still difficult to achieve. In this paper we discuss the issues involved in performing kinetic plasma simulations of experiments and astrophysical scenarios, focusing on what needs to be achieved for one-to-one direct modeling, and the computational requirements involved. We focus on code efficiency and new algorithms, specifically on parallel scalability issues, namely on dynamic load balancing, and on high-order interpolation and boosted frame simulations to optimize simulation performance. We also discuss the new visualization and data mining tools required for these numerical experiments and recent simulation work illustrating these techniques is also presented.

In the last decade we have witnessed an impressive progress in the expressiveness and efficiency of Satisfiability Modulo Theories (SMT) solving techniques. This has brought previously-intractable problems at the reach of state-of-the-art SMT solvers, in particular in the domain of SW and HW verification. Many SMT-encodable problems of interest, however, require also the capability of finding models that are optimal wrt. some cost functions. In previous work, namely "Optimization Modulo Theory with Linear Rational Cost Functions -- OMT(LAR U T )", we have leveraged SMT solving to handle the minimization of cost functions on linear arithmetic over the rationals, by means of a combination of SMT and LP minimization techniques. In this paper we push the envelope of our OMT approach along three directions: first, we extend it to work also with linear arithmetic on the mixed integer/rational domain, by means of a combination of SMT, LP and ILP minimization techniques; second, we develop a multi-objective version of OMT, so that to handle many cost functions simultaneously; third, we develop an incremental version of OMT, so that to exploit the incrementality of some OMT-encodable problems. An empirical evaluation performed on OMT-encoded verification problems demonstrates the usefulness and efficiency of these extensions.

Abstract The majority of retroviral envelope glycoproteins characterized to date are typical of type I viral fusion proteins, having a receptor binding subunit associated with a fusion subunit. The fusion subunits of lentiviruses and alpha-, beta-, delta- and gammaretroviruses have a very conserved domain organization and conserved features of secondary structure, making them suitable for phylogenetic analyses. Such analyses, along with sequence comparisons, reveal evidence of numerous recombination events in which retroviruses have acquired envelope glycoproteins from heterologous sequences. Thus, the envelope gene (env) can have a history separate from that of the polymerase gene (pol), which is the most commonly used gene in phylogenetic analyses of retroviruses. Focusing on the fusion subunits of the genera listed above, we describe three distinct types of retroviral envelope glycoproteins, which we refer to as gamma-type, avian gamma-type and beta-type. By tracing these types within the ‘fossil record’ provided by endogenous retroviruses, we show that they have surprisingly distinct evolutionary histories and dynamics, with important implications for cross-species transmissions and the generation of novel lineages. These findings validate the utility of env sequences in contributing phylogenetic signal that enlarges our understanding of retrovirus evolution.

Our paper presents solutions that can significantly improve the delay performance of putting and retrieving data in and out of cloud storage. We first focus on measuring the delay performance of a very popular cloud storage service Amazon S3. We establish that there is significant randomness in service times for reading and writing small and medium size objects when assigned distinct keys. We further demonstrate that using erasure coding, parallel connections to storage cloud and limited chunking (i.e., dividing the object into a few smaller objects) together pushes the envelope on service time distributions significantly (e.g., 76%, 80%, and 85% reductions in mean, 90th, and 99th percentiles for 2 Mbyte files) at the expense of additional storage (e.g., 1.75x). However, chunking and erasure coding increase the load and hence the queuing delays while reducing the supportable rate region in number of requests per second per node. Thus, in the second part of our paper we focus on analyzing the delay performance when chunking, FEC, and parallel connections are used together. Based on this analysis, we develop load adaptive algorithms that can pick the best code rate on a per request basis by using off-line computed queue backlog thresholds. The solutions work with homogeneous services with fixed object sizes, chunk sizes, operation type (e.g., read or write) as well as heterogeneous services with mixture of object sizes, chunk sizes, and operation types. We also present a simple greedy solution that opportunistically uses idle connections and picks the erasure coding rate accordingly on the fly. Both backlog and greedy solutions support the full rate region and provide best mean delay performance when compared to the best fixed coding rate policy. Our evaluations show that backlog based solutions achieve better delay performance at higher percentile values than the greedy solution.

The Front-end Robotics Enabling Near-term Demonstration (FREND) project is a DARPA-sponsored effort that is developing the state of the art in autonomous rendezvous and docking with satellites not pre-designed for servicing. This capability allows nearly any satellite to be repositioned on-orbit and provides a number of national benefits including better ground coverage in time of crisis, satellite life extension by eliminating the requirement imposed on fully functional satellites to expend their fuel to move to a safe disposal orbit, and disposal of derelict spacecraft which present navigation hazards to active satellites. FREND has successfully demonstrated autonomous rendezvous and docking in a ground test environment using research grade robotics and space-flight traceable control software under simulated orbital conditions. NRL will soon perform these same demonstrations with the prototype and flight robotic arms to prove that this capability is ready for space-flight operations.
