1Bayesian Network Structure Learning With Permutation Tests

In literature there are several studies on the performance of Bayesian network structure learning algorithms. The focus of these studies is almost always the heuristics the learning algorithms are based on, i.e. the maximisation algorithms (in score-based algorithms) or the techniques for learning the dependencies of each variable (in constraint-based algorithms). In this paper we investigate how the use of permutation tests instead of parametric ones affects the performance of Bayesian network structure learning from discrete data. Shrinkage tests are also covered to provide a broad overview of the techniques developed in current literature.

2Bootstrap And Permutation Tests Of Independence For Point Processes

Motivated by a neuroscience question about synchrony detection in spike train analysis, we deal with the independence testing problem for point processes. We introduce non-parametric test statistics, which are rescaled general $U$-statistics, whose corresponding critical values are constructed from bootstrap and randomization/permutation approaches, making as few assumptions as possible on the underlying distribution of the point processes. We derive general consistency results for the bootstrap and for the permutation w.r.t. to Wasserstein's metric, which induce weak convergence as well as convergence of second order moments. The obtained bootstrap or permutation independence tests are thus proved to be asymptotically of the prescribed size, and to be consistent against any reasonable alternative. A simulation study is performed to illustrate the derived theoretical results, and to compare the performance of our new tests with existing ones in the neuroscientific literature.

4Extending The Range Of Application Of Permutation Tests: The Expected Permutation P-value Approach

The limitation of permutation tests is that they assume exchangeability. It is shown that in generalized linear models one can construct permutation tests from score statistics in particular cases. When under the null hypothesis the observations are not exchangeable, a representation in terms of Cox-Snell residuals allows to develop an approach based on an expected permutation p-value (Eppv); this is applied to the logistic regression model. A small simulation study and an illustration with real data are given.

6On The Permutation Distribution Of Independence Tests

One of the most popular class of tests for independence between two random variables is the general class of rank statistics which are invariant under permutations. This class contains Spearman's coefficient of rank correlation statistic, Fisher-Yates statistic, weighted Mann statistic and others. Under the null hypothesis of independence these test statistics have a permutation distribution that usually the normal asymptotic theory used to approximate the p-values for these tests. In this note we suggest using a saddlepoint approach that almost exact and need no extensive simulation calculations to calculate the p-value of such class of tests.

8Saddlepoint Approximations For Likelihood Ratio Like Statistics With Applications To Permutation Tests

We obtain two theorems extending the use of a saddlepoint approximation to multiparameter problems for likelihood ratio-like statistics which allow their use in permutation and rank tests and could be used in bootstrap approximations. In the first, we show that in some cases when no density exists, the integral of the formal saddlepoint density over the set corresponding to large values of the likelihood ratio-like statistic approximates the true probability with relative error of order $1/n$. In the second, we give multivariate generalizations of the Lugannani--Rice and Barndorff-Nielsen or $r^*$ formulas for the approximations. These theorems are applied to obtain permutation tests based on the likelihood ratio-like statistics for the $k$ sample and the multivariate two-sample cases. Numerical examples are given to illustrate the high degree of accuracy, and these statistics are compared to the classical statistics in both cases.

9Permutation Tests For The Equality Of Covariance Operators Of Functional Data With Applications To Evolutionary Biology

In this paper, we generalize the metric-based permutation test for the equality of covariance operators proposed by Pigoli et al. (2014) to the case of multiple samples of functional data. To this end, the non-parametric combination methodology of Pesarin and Salmaso (2010) is used to combine all the pairwise comparisons between samples into a global test. Different combining functions and permutation strategies are reviewed and analyzed in detail. The resulting test allows to make inference on the equality of the covariance operators of multiple groups and, if there is evidence to reject the null hypothesis, to identify the pairs of groups having different covariances. It is shown that, for some combining functions, step-down adjusting procedures are available to control for the multiple testing problem in this setting. The empirical power of this new test is then explored via simulations and compared with those of existing alternative approaches in different scenarios. Finally, the proposed methodology is applied to data from wheel running activity experiments, that used selective breeding to study the evolution of locomotor behavior in mice.

In observational studies, the distribution of treatment assignments is unknown, and therefore randomization tests are not generally applicable. However, permutation tests that condition on sample information about the treatment assignment mechanism can be applicable in observational studies, providing treatment assignment is strongly ignorable. These tests use the conditional distribution of the treatment assignments given a sufficient statistic for the unknown parameter of the propensity score. Several tests that are commonly used in observational studies are particular instances of this general procedure; moreover, conditional permutation tests and covariance adjustment are closely related. A backtrack algorithm is developed to permit efficient calculation of the exact conditional significance level, and two approximations are discussed. A clinical study of treatments for lung cancer is used to illustrate the technique. Conditional permutation tests extend previous large sample results on the propensity score by providing a general basis for exact inference in small observational studies when treatment assignment is strongly ignorable. 11A Comparison Of Parametric And Permutation Tests For Regression Analysis Of Randomized Experiments

Hypothesis tests based on linear models are widely accepted by organizations that regulate clinical trials. These tests are derived using strong assumptions about the data-generating process so that the resulting inference can be based on parametric distributions. Because these methods are well understood and robust, they are sometimes applied to data that depart from assumptions, such as ordinal integer scores. Permutation tests are a nonparametric alternative that require minimal assumptions which are often guaranteed by the randomization that was conducted. We compare analysis of covariance (ANCOVA), a special case of linear regression that incorporates stratification, to several permutation tests based on linear models that control for pretreatment covariates. In simulations using a variety of data-generating processes, some of which violate the parametric assumptions, the permutation tests maintain power comparable to ANCOVA. We illustrate the use of these permutation tests alongside ANCOVA with data from a clinical trial comparing the effectiveness of two treatments for gastroesophageal reflux disease. Given the considerable costs and scientific importance of clinical trials, one may want to include an additional nonparametric method, such as a linear model permutation test, as a robustness check on the statistical inference for the main study endpoints.

New multivariate permutation tests are proposed that may be effectively substituted for Hotelling's T-Square test in situations commonly arising in educational research. The new tests: (1) are distribution-free; (2) provide tests of directional as well as non-directional hypotheses; (3) may be tailored for sensitivity to specific treatment effects; and (4) may be computed when the number of variables is larger than the number of subjects. Comparisons of the power of the permutation tests to that of Hotelling's test suggest substantial advantages in several situations. Results are interpreted in terms of applications to educational research in which multivariate research questions are posed but the number of units for analysis are small. Structural changes in an English as a Second Language (ESL) 30-item reading comprehension test were examined through principal components analysis on a small sample (n=31) of students. Tests were administered on three occasions during intensive ESL training. Principal components analysis of the items was performed for each test occasion. Permutation tests, based on 1,000 replications, were used to test the significance of eigenvalues and loadings. Null factor structures were simulated by randomly and independently permuting the column elements of each data set. The first eigenvalues were significant on all three test occasions. Long reading passage items loaded significantly. The first eigenvalue increased in size over the three test administrations. 14Direction-Projection-Permutation For High Dimensional Hypothesis Tests

Motivated by the prevalence of high dimensional low sample size datasets in modern statistical applications, we propose a general nonparametric framework, Direction-Projection-Permutation (DiProPerm), for testing high dimensional hypotheses. The method is aimed at rigorous testing of whether lower dimensional visual differences are statistically significant. Theoretical analysis under the non-classical asymptotic regime of dimension going to infinity for fixed sample size reveals that certain natural variations of DiProPerm can have very different behaviors. An empirical power study both confirms the theoretical results and suggests DiProPerm is a powerful test in many settings. Finally DiProPerm is applied to a high dimensional gene expression dataset.

16Quantum Tests For The Linearity And Permutation Invariance Of Boolean Functions

The goal in function property testing is to determine whether a black-box Boolean function has a certain property or is epsilon-far from having that property. The performance of the algorithm is judged by how many calls need to be made to the black box in order to determine, with high probability, which of the two alternatives is the case. Here we present two quantum algorithms, the first to determine whether the function is linear and the second to determine whether it is symmetric (invariant under permutations of the arguments). Both require O(epsilon^{-2/3}) calls to the oracle, which is better than known classical algorithms. In addition, in the case of linearity testing, if the function is linear, the quantum algorithm identifies which linear function it is. The linearity test combines the Bernstein-Vazirani algorithm and amplitude amplification, while the test to determine whether a function is symmetric uses projective measurements and amplitude amplification.

17Permutation Tests In The Two-sample Problem For Functional Data

Three different permutation test schemes are discussed and compared in the context of the two-sample problem for functional data. One of the procedures was essentially introduced by Lopez-Pintado and Romo (2009), using notions of functional data depth to adapt the ideas originally proposed by Liu and Singh (1993) for multivariate data. Of the new methods introduced here, one is also based on functional data depths, but uses a different way (inspired by Meta-Analysis) to assess the significance of the depth differences. The second new method presented here adapts, to the functional data setting, the k-nearest-neighbors statistic of Schilling (1986). The three methods are compared among them and against the test of Horvath and Kokoszka (2012) in simulated examples and real data. The comparison considers the performance of the statistics in terms of statistical power and in terms of computational cost.

Given independent samples from P and Q, two-sample permutation tests allow one to construct exact level tests when the null hypothesis is P=Q. On the other hand, when comparing or testing particular parameters $\theta$ of P and Q, such as their means or medians, permutation tests need not be level $\alpha$, or even approximately level $\alpha$ in large samples. Under very weak assumptions for comparing estimators, we provide a general test procedure whereby the asymptotic validity of the permutation test holds while retaining the exact rejection probability $\alpha$ in finite samples when the underlying distributions are identical. The ideas are broadly applicable and special attention is given to the k-sample problem of comparing general parameters, whereby a permutation test is constructed which is exact level $\alpha$ under the hypothesis of identical distributions, but has asymptotic rejection probability $\alpha$ under the more general null hypothesis of equality of parameters. A Monte Carlo simulation study is performed as well. A quite general theory is possible based on a coupling construction, as well as a key contiguity argument for the multinomial and multivariate hypergeometric distributions.

Abstract Background: The advent of genome-wide association studies has led to many novel disease-SNP associations, opening the door to focused study on their biological underpinnings. Because of the importance of analyzing these associations, numerous statistical methods have been devoted to them. However, fewer methods have attempted to associate entire genes or genomic regions with outcomes, which is potentially more useful knowledge from a biological perspective and those methods currently implemented are often permutation-based. Results: One property of some permutation-based tests is that their power varies as a function of whether significant markers are in regions of linkage disequilibrium (LD) or not, which we show from a theoretical perspective. We therefore develop two methods for quantifying the degree of association between a genomic region and outcome, both of whose power does not vary as a function of LD structure. One method uses dimension reduction to “filter” redundant information when significant LD exists in the region, while the other, called the summary-statistic test, controls for LD by scaling marker Z-statistics using knowledge of the correlation matrix of markers. An advantage of this latter test is that it does not require the original data, but only their Z-statistics from univariate regressions and an estimate of the correlation structure of markers, and we show how to modify the test to protect the type 1 error rate when the correlation structure of markers is misspecified. We apply these methods to sequence data of oral cleft and compare our results to previously proposed gene tests, in particular permutation-based ones. We evaluate the versatility of the modification of the summary-statistic test since the specification of correlation structure between markers can be inaccurate. Conclusion: We find a significant association in the sequence data between the 8q24 region and oral cleft using our dimension reduction approach and a borderline significant association using the summary-statistic based approach. We also implement the summary-statistic test using Z-statistics from an already-published GWAS of Chronic Obstructive Pulmonary Disorder (COPD) and correlation structure obtained from HapMap. We experiment with the modification of this test because the correlation structure is assumed imperfectly known.
