The time dependent solution of the magnetic field is introduced as a method for accounting for the variation, in time, of the machine parameters in predicting and analyzing the performance of the electrical machines. The method of time dependent finite element was used in combination with an also time dependent construction of a grid for the air gap region. The Maxwell stress tensor was used to calculate the airgap torque from the magnetic vector potential distribution. Incremental inductances were defined and calculated as functions of time, depending on eddy currents and saturation. The currents in all the machine circuits were calculated in the time domain based on these inductances, which were continuously updated. The method was applied to a chopper controlled DC series motor used for electric vehicle drive, and to a salient pole sychronous motor with damper bars. Simulation results were compared to experimentally obtained ones.

The style of presentation of the first half of this article is inspired by Lewis Carrol's {\it Alice in Wonderland}. In the second half, I introduce the methods of studying the materials and mechanisms of the molecular machines through dialogues; the three participants in this discussion are Alice, her elder brother Alex and her father Albert. The style of presentation of the second half of this article, in terms of a dialogue, is adapted from Galileo's {\it Dialogue Concerning the Two Chief World Systems}. Albert, a professor of biophysics, emphasizes the crucial differences between the mechanisms of the natural nano-machines and those of their macroscopic counterparts. He also points out some practical applications of this interdisciplinary research in biomedical science and nano-technology.

{\it Transcription} is the process whereby RNA molecules are polymerized by molecular machines, called RNA polymerase (RNAP), using the corresponding DNA as the template. Recent {\it in-vivo} experiments with single cells have established that transcription takes place in "bursts" or "pulses". In this letter we present a model that captures not only the mechano-chemistry of individual RNAPs and their steric interactions but also the switching of the gene between the ON and OFF states. This model accounts for the statistical properties of the transcriptional bursts. It also shows how the quantitative features of the distributions of these bursts can be tuned by controlling the appropriate steps of operation of the RNAP machines.

It is demonstrated that polypentapeptide, (Val1-Pro2-Gly3-Val4-Gly5)n when gamma-irradiation cross-linked, can perform work on raising the temperature from 20 to 40 C. This is due to an inverse temperature transition leading to a regular helical structure called a dynamic beta-spiral which exhibits entropic elastomeric force. Once a synthetic elastomeric matrix is formed from 20% Glu4-polypentapeptide, it should be possible at 50 C to turn on elastomeric force by changing the pH from 7 to 2 and to turn 'off' elastomeric force by returning the pH to 7. This is called mechanochemical coupling of the first kind, and, in addition to ionization and deionization, it should be possible similarly to turn off and on elastomeric force by phosphorylation and dephosphorylation, respectively. When the elastomeric state is arrived at by means of a regular transition from a more ordered state to a less ordered state on raising the temperature and a chemical process can change the temperature of the transition, this is referred to as mechanochemical coupling of the second kind. It is proposed that these new considerations are relevant to mechanisms for the turning on and off of elastic forces in protein mechanisms as varied as those of enzymes and muscle contraction.

Synthesis of mechanisms to perform kinematic functions has been the subject of a number of investigations. Mechanisms being synthesized in these schemes are characterized by the requirement that a member generate a path or a function of the input. Optimization of mechanisms for kinetic performance, such as stress-constrained design or force balancing, has been the subject of only a limited number of investigations. Most methods available for synthesis and design of these classes of mechanisms are restricted in applicability to a very specific class of problems. In the state space technique presented in this report, problems of optimal design of mechanisms are formulated in a setting that allows treatment of general design objectives and constraints. A constrained multielement technique is employed for position, velocity, acceleration, and kineto-static force analysis of mechanisms. An adjoint variable technique is employed to compute derivatives with respect to design of general cost and constraint functions that involve kinematic, force, and design variables. A generalized steepest descent algorithm with constraint compensation is employed, using the design sensitivity analysis method developed, for general-purpose kinematic system optimization. Five optimal design problems are so1ved to demonstrate effectiveness of the method.

This article is from Philosophical Transactions of the Royal Society B: Biological Sciences , volume 367 . Abstract Type IV secretion occurs across a wide range of prokaryotic cell envelopes: Gram-negative, Gram-positive, cell wall-less bacteria and some archaea. This diversity is reflected in the heterogeneity of components that constitute the secretion machines. Macromolecules are secreted in an ATP-dependent process using an envelope-spanning multi-protein channel. Similar to the type III systems, this apparatus extends beyond the cell surface as a pilus structure important for direct contact and penetration of the recipient cell surface. Type IV systems are remarkably versatile in that they mobilize a broad range of substrates, including single proteins, protein complexes, DNA and nucleoprotein complexes, across the cell envelope. These machines have broad clinical significance not only for delivering bacterial toxins or effector proteins directly into targeted host cells, but also for direct involvement in phenomena such as biofilm formation and the rapid horizontal spread of antibiotic resistance genes among the microbial community.
