2Exact Coherent Structures And Chaotic Dynamics In A Model Of Cardiac Tissue

Unstable nonchaotic solutions embedded in the chaotic attractor can provide significant new insight into chaotic dynamics of both low- and high-dimensional systems. In particular, in turbulent fluid flows, such unstable solutions are referred to as exact coherent structures (ECS) and play an important role in both initiating and sustaining turbulence. The nature of ECS and their role in organizing spatiotemporally chaotic dynamics, however, is reasonably well understood only for systems on relatively small spatial domains lacking continuous Euclidean symmetries. Construction of ECS on large domains and in the presence of continuous translational and/or rotational symmetries remains a challenge. This is especially true for models of excitable media which display spiral turbulence and for which the standard approach to computing ECS completely breaks down. This paper uses the Karma model of cardiac tissue to illustrate a potential approach that could allow computing a new class of ECS on large domains of arbitrary shape by decomposing them into a patchwork of solutions on smaller domains, or tiles, which retain Euclidean symmetries locally.

3Dynamics Of Propagating Turbulent Pipe Flow Structures. Part II: Relaminarization

By

The dynamical behavior of propagating structures, determined from a Karhunen-Lo`eve decomposition, in turbulent pipe flow undergoing reverse transition to laminar flow is investigated. The turbulent flow data is generated by a direct numerical simulation started at a fully turbulent Reynolds number of Re_\tau=150, which is slowly decreased until Re_\tau=95. At this low Reynolds number the high frequency modes decay first, leaving only the decaying streamwise vortices. The flow undergoes a chugging phenomena, where it begins to relaminarize and the mean velocity increases. The remaining propagating modes then destabilize the streamwise vortices, rebuild the energy spectra, and eventually the flow regains its turbulent state. Our results capture three chugging cycles before the flow completely relaminarizes. The high frequency modes present in the outer layer decay first, establishing the importance of the outer region in the self-sustaining mechanism of wall bound turbulence.

4A Lagrangian Dynamical Theory For The Mass Function Of Cosmic Structures: I Dynamics

A new theory for determining the mass function of cosmic structures is presented. It relies on a realistic treatment of collapse dynamics. Gravitational collapse is analyzed in the Lagrangian perturbative framework. Lagrangian perturbations provide an approximation of truncated type, i.e. small-scale structure is filtered out. The collapse time is suitably defined as the instant at which orbit crossing takes place. The convergence of the Lagrangian series in predicting the collapse time of a homogeneous ellipsoid is demonstrated; it is also shown that third-order calculations are necessary in predicting collapse. Then, the Lagrangian prediction, with a correction for quasi-spherical perturbations, can be used to determine the collapse time of a homogeneous ellipsoid in a fast and precise way. Furthermore, ellipsoidal collapse can be considered as a particular truncation of the Lagrangian series. Gaussian fields with scale-free power spectra are then considered. The Lagrangian series for the collapse time is found to converge when the collapse time is not large. In this case, ellipsoidal collapse gives a fast and accurate approximation of the collapse time; spherical collapse is found to poorly reproduce the collapse time, even in a statistical sense. Analytical fits of the distribution functions of the inverse collapse times, as predicted by the ellipsoid model and by third-order Lagrangian theory, are given. These will be necessary for a determination of the mass function, which will be given in paper II.

We consider six different secondary structures of proteins and construct two types of Go-type off-lattice models: with the steric constraints and without. The basic aminoacid-aminoacid potential is Lennard Jones for the native contacts and a soft repulsion for the non-native contacts. The interactions are chosen to make the target secondary structure be the native state of the system. We provide a thorough equilibrium and kinetic characterization of the sequences through the molecular dynamics simulations with the Langevin noise. Models with the steric constraints are found to be better folders and to be more stable, especially in the case of the $\beta$-structures. Phononic spectra for vibrations around the native states have low frequency gaps that correlate with the thermodynamic stability. Folding of the secondary structures proceeds through a well defined sequence of events. For instance, $\alpha$-helices fold from the ends first. The closer to the native state, the faster establishment of the contacts. Increasing the system size deteriorates the folding characteristics. We study the folding times as a function of viscous friction and find a regime of moderate friction with the linear dependence. We also consider folding when one end of a structure is pinned which imitates instantaneous conditions when a protein is being synthesized. We find that, under such circumstances, folding of helices is faster and of the $\beta$-sequences slower.

Large, flexible orbiting systems proposed for possible use in communications, electronic orbital based mail systems, and solar energy collection are discussed. The size and low weight to area ratio of such systems indicate that system flexibility is now the main consideration in the dynamics and control problem. For such large, flexible systems, both orientation and surface shape control will often be required. A conceptual development plan of a system software capability for use in analysis of the dynamics and control of large space structures technology (LSST) systems is discussed. This concept can be subdivided into four different stages: (1) system dynamics; (2) structural dynamics; (3) application of control algorithms; and (4) simulation of environmental disturbances. Modeling the system dynamics of such systems in orbit is the most fundamental component. Solar radiation pressure effects and orbital and gravity gradient effects are discussed.

The impact of coherence on the nonlinear optical response and stationary transport is studied in quantum cascade laser structures. Nonequilibrium effects such as pump-probe signals, the spatio-temporally resolved electron density evolution, and the subband population dynamics (Rabi flopping) as well as the stationary current characteristics are investigated within a microscopic density-matrix approach. Focusing on the stationary current and the recently observed gain oscillations, it is found that the inclusion of coherence leads to observable coherent effects in opposite parameter regimes regarding the relation between the level broadening and the tunnel coupling across the main injection barrier. This shows that coherence plays a complementary role in stationary transport and nonlinear optical dynamics in the sense that it leads to measurable effects in opposite regimes. For this reason, a fully coherent consideration of such nonequilibrium structures is necessary to describe the combined optical and transport properties

We investigate the spin dynamics and relaxation in remotely-doped two dimensional electron systems where the dopants lead to random fluctuations of the Rashba spin-orbit coupling. Due to the resulting random spin precession, the spin relaxation time is limited by the strength and spatial scale of the random contribution to the spin-orbit coupling. We concentrate on the role of the randomness for two systems where the direction of the spin-orbit field does not depend on the electron momentum: the spin field-effect transistor with balanced Rashba and Dresselhaus couplings and the (011) quantum well. Both of these systems are considered as promising for the spintronics applications because of the suppression of the Dyakonov-Perel' mechanism there makes the realization of a spin field effect transistor in the diffusive regime possible. We demonstrate that the spin relaxation through the randomness of spin-orbit coupling imposes important physical limitations on the operational properties of these devices.

Localization dynamics of excitons was studied for ZnO/MgZnO and CdZnO/MgZnO quantum wells (QW). The experimental photoluminescence (PL) and absorption data were compared with the results of Monte Carlo simulation in which the excitonic hopping was modeled. The temperature-dependent PL linewidth and Stokes shift were found to be in a qualitatively reasonable agreement with the hopping model, with accounting for an additional inhomogeneous broadening for the case of linewidth. The density of localized states used in the simulation for the CdZnO QW was consistent with the absorption spectrum taken at 5 K.

14DTIC ADA513258: Geometrical Models Of The Phase Space Structures Governing Reaction Dynamics

Hamiltonian dynamical systems possessing equilibria of saddle x centre x llll x centre stability type display reaction-type dynamics for energies close to the energy of such equilibria; entrance and exit from certain regions of the phase space is only possible via narrow bottlenecks created by the influence of the equilibrium points. In this paper we provide a thorough pedagogical description of the phase space structures that are responsible for controlling transport in these problems. Of central importance is the existence of a Normally Hyperbolic Invariant Manifold (NHIM), whose stable and unstable manifolds have sufficient dimensionality to act as separatrices, partitioning energy surfaces into regions of qualitatively distinct behaviour. This NHIM forms the natural (dynamical) equator of a (spherical) dividing surface which locally divides an energy surface into two components ('reactants' and 'products'), one on either side of the bottleneck. This dividing surface has all the desired properties sought for in transition state theory where reaction rates are computed from the flux through a dividing surface. In fact, the dividing surface that we construct is crossed exactly once by reactive trajectories, and not crossed by nonreactive trajectories, and related to these properties, minimizes the flux upon variation of the dividing surface. We discuss three presentations of the energy surface and the phase space structures contained in it for 2-degree-of-freedom (DoF) systems in the threedimensional space R3, and two schematic models which capture many of the essential features of the dynamics for n-DoF systems. In addition, we elucidate the structure of the NHIM.

A suspension system based on a band mechanism is studied to provide the free-free conditions for ground based validation testing of flexible space structures. The band mechanism consists of a noncircular disk with a convex profile, preloaded by torsional springs at its center of rotation so that static equilibrium of the test structure is maintained at any vertical location; the gravitational force will be directly counteracted during dynamic testing of the space structure. This noncircular disk within the suspension system can be configured to remain unchanged for test articles with the different weights as long as the torsional spring is replaced to maintain the originally designed frequency ratio of W/k sub s. Simulations of test articles which are modeled as lumped parameter as well as continuous parameter systems, are also presented.

19DTIC ADA236231: Stochastic Estimation Of Coherent Structures And Their Dynamics In Transitional And Turbulent Boundary Layers

The structure of transitional and turbulent boundary layers was investigated experimentally using the stochastic estimation technique. The two- point space-time full correlation tensor was measured at various Reynolds numbers in the near wall region of a boundary layer, and the outer region of a regular and LEBU manipulated boundary layer. It was found that multi-point stochastic estimates yield a far more realistic picture of the turbulent structures than conventional one-point conditional averages. A new technique was developed, whereby the pseudo-dynamic evolution of the flow field is reconstructed by means of the stochastic estimation for a measured time sequence of velocity at one or more points. This yields a very realistic kinematic evolution of the flow structures. Prospects for deriving dynamical evolution equations for the stochastic estimates have also been explored.

This article is from PLoS ONE , volume 8 . Abstract Malate dehydrogenase (MDH) catalyzes the conversion of oxaloacetate and malate by using the NAD/NADH coenzyme system. The system is used as a conjugate for enzyme immunoassays of a wide variety of compounds, such as illegal drugs, drugs used in therapeutic applications and hormones. We elucidated the biochemical and structural features of MDH from Thermus thermophilus (TtMDH) for use in various biotechnological applications. The biochemical characterization of recombinant TtMDH revealed greatly increased activity above 60°C and specific activity of about 2,600 U/mg with optimal temperature of 90°C. Analysis of crystal structures of apo and NAD-bound forms of TtMDH revealed a slight movement of the binding loop and few structural elements around the co-substrate binding packet in the presence of NAD. The overall structures did not change much and retained all related positions, which agrees with the CD analyses. Further molecular dynamics (MD) simulation at higher temperatures were used to reconstruct structures from the crystal structure of TtMDH. Interestingly, at the simulated structure of 353 K, a large change occurred around the active site such that with increasing temperature, a mobile loop was closed to co-substrate binding region. From biochemical characterization, structural comparison and MD simulations, the thermal-induced conformational change of the co-substrate binding loop of TtMDH may contribute to the essential movement of the enzyme for admitting NAD and may benefit the enzyme's activity.

Approximately 100 students participated in the two years of the subject grant funding. The NASA-oriented design projects that were selected included lightweight hydrogen propellant tank for the reusable launch vehicle, a thermal barrier coating test facility, a piezoelectric motor for space antenna control, and a lightweight satellite for automated materials processing. The NASA supported advanced design program (ADP) has been a success and a number of graduates are working in aerospace and are doing design.

The different roles played by orbital dynamics and dissipative cloud-cloud collisions in the formation of giant molecular clouds (GMCs) in a global spiral structure are investigated. The interstellar medium (ISM) is simulated by a system of particles, representing clouds, which orbit in a spiral-perturbed, galactic gravitational field. The overall magnitude and width of the global cloud density distribution in spiral arms is very similar in the collisional and collisionless simulations. The results suggest that the assumed number density and size distribution of clouds and the details of individual cloud-cloud collisions have relatively little effect on these features. Dissipative cloud-cloud collisions play an important steadying role for the cloud system's global spiral structure. Dissipative cloud-cloud collisions also damp the relative velocity dispersion of clouds in massive associations and thereby aid in the effective assembling of GMC-like complexes.

Kob and Andersen's simple lattice models for the dynamics of structural glasses are analyzed. Although the particles have only hard core interactions, the imposed constraint that they cannot move if surrounded by too many others causes slow dynamics. On Bethe lattices a dynamical transition to a partially frozen phase occurs. In finite dimensions there exist rare mobile elements that destroy the transition. At low vacancy density, $v$, the spacing, $\Xi$, between mobile elements diverges exponentially or faster in $1/v$. Within the mobile elements, the dynamics is intrinsically cooperative and the characteristic time scale diverges faster than any power of $1/v$ (although slower than $\Xi$). The tagged-particle diffusion coefficient vanishes roughly as $\Xi^{-d}$.

We test the ability of a general low-dimensional model for turbulence to predict geometry-dependent dynamics of large-scale coherent structures, such as convection rolls. The model consists of stochastic ordinary differential equations, which are derived as a function of boundary geometry from the Navier-Stokes equations (Brown and Ahlers 2008). We test the model using Rayleigh-B\'enard convection experiments in a cubic container. The model predicts a new mode in which the alignment of a convection roll switches between diagonals. We observe this mode with a measured switching rate within 30% of the prediction.

37Geometrical Models Of The Phase Space Structures Governing Reaction Dynamics

By

Hamiltonian dynamical systems possessing equilibria of ${saddle} \times {centre} \times...\times {centre}$ stability type display \emph{reaction-type dynamics} for energies close to the energy of such equilibria; entrance and exit from certain regions of the phase space is only possible via narrow \emph{bottlenecks} created by the influence of the equilibrium points. In this paper we provide a thorough pedagogical description of the phase space structures that are responsible for controlling transport in these problems. Of central importance is the existence of a \emph{Normally Hyperbolic Invariant Manifold (NHIM)}, whose \emph{stable and unstable manifolds} have sufficient dimensionality to act as separatrices, partitioning energy surfaces into regions of qualitatively distinct behavior. This NHIM forms the natural (dynamical) equator of a (spherical) \emph{dividing surface} which locally divides an energy surface into two components (`reactants' and `products'), one on either side of the bottleneck. This dividing surface has all the desired properties sought for in \emph{transition state theory} where reaction rates are computed from the flux through a dividing surface. In fact, the dividing surface that we construct is crossed exactly once by reactive trajectories, and not crossed by nonreactive trajectories, and related to these properties, minimizes the flux upon variation of the dividing surface. We discuss three presentations of the energy surface and the phase space structures contained in it for 2-degree-of-freedom (DoF) systems in the threedimensional space $\R^3$, and two schematic models which capture many of the essential features of the dynamics for $n$-DoF systems. In addition, we elucidate the structure of the NHIM.

The analysis and design of robust controllers for multivariable discrete-time feedback systems in the frequency domain are studied. The robustness stability conditions for discrete-time systems with additive alteration, and with multiplicative alteration are developed. The robust LQG/LTR method has been extended from the continuous-time system to the discrete-time system. It has been proven that the LQG/LTR method is also valid for the LQG control of the discrete-time system with the filtering observer. As an application of the LQG/LTR technique for discrete-time systems, the design of reduced order optimal digital LQG controllers for the orbiting flexible shallow spherical shell system is considered. An analytical and experimental investigation was made of the aeroelastic flutter and divergence behavior of graphite/epoxy forward swept wings with rigid body pitch and plunge freedoms present. A complete, two-sided 30-degree forward swept wing aircraft model was constructed and mounted with low friction bearing in a low speed wind tunnel. Four different ply layup wings could be interchanged on the model. Wind tunnel tests on the free flying models revealed body freedom flutter, bending torsion flutter, and a support dynamic instability which could be eliminated by proper adjustment of the support stiffness. Good agreement with linear theory was found for the observed instabilities.

46Evolution-Development Congruence In Pattern Formation Dynamics: Bifurcations In Gene Expressions And Regulation Of Networks Structures

Search for possible relationships between phylogeny and ontogeny is one of the most important issues in the field of evolutionary developmental biology. By representing developmental dynamics of spatially located cells with gene expression dynamics with cell-to-cell interaction under external morphogen gradient, evolved are gene regulation networks under mutation and selection with the fitness to approach a prescribed spatial pattern of expressed genes. For most of thousands of numerical evolution experiments, evolution of pattern over generations and development of pattern by an evolved network exhibit remarkable congruence. Here, both the pattern dynamics consist of several epochs to form successive stripe formations between quasi-stationary regimes. In evolution, the regimes are generations needed to hit relevant mutations, while in development, they are due to the emergence of slowly varying expression that controls the pattern change. Successive pattern changes are thus generated, which are regulated by successive combinations of feedback or feedforward regulations under the upstream feedforward network that reads the morphogen gradient. By using a pattern generated by the upstream feedforward network as a boundary condition, downstream networks form later stripe patterns. These epochal changes in development and evolution are represented as same bifurcations in dynamical-systems theory, and this agreement of bifurcations lead to the evolution-development congruences. Violation of the evolution-development congruence, observed exceptionally, is shown to be originated in alteration of the boundary due to mutation at the upstream feedforward network. Our results provide a new look on developmental stages, punctuated equilibrium, developmental bottlenecks, and evolutionary acquisition of novelty in morphogenesis.

The multiphoton ionization of hydrogen atoms in a strong elliptically polarized microwave field exhibits complex features that are not observed for ionization in circular and linear polarized fields. Experimental data reveal high sensitivity of ionization dynamics to the small changes of the field polarization. The multidimensional nature of the problem makes widely used diagnostics of dynamics, such as Poincar\'{e} surfaces of section, impractical. We analyze the phase space dynamics using finite time stability analysis rendered by the fast Lyapunov Indicators technique. The concept of zero--velocity surface is used to initialize the calculations and visualize the dynamics. Our analysis provides stability maps calculated for the initial energy at the maximum and below the saddle of the zero-velocity surface. We estimate qualitatively the dependence of ionization thresholds on the parameters of the applied field, such as polarization and scaled amplitude.

Collective behavior is studied in globally coupled maps. Several coherent motions exist, even in fully desynchronized state. To characterize the collective behavior, we introduce scaling transformation of parameter, and detect the tongue-like structure of collective motions in parameter space. Such collective motion is supported by the separation of time scale, given by the self-consistent relationship between the collective motion and chaotic dynamics of each element. It is shown that the change of collective motion is related with the window structure of a single one-dimensional map. Formation and collapse of regular collective motion are understood as the internal bifurcation structure. 50Spatial Structures In A Simple Model Of Population Dynamics For Parasite-host Interactions

Spatial patterning can be crucially important for understanding the behavior of interacting populations. Here we investigate a simple model of parasite and host populations in which parasites are random walkers that must come into contact with a host in order to reproduce. We focus on the spatial arrangement of parasites around a single host, and we derive using analytics and numerical simulations the necessary conditions placed on the parasite fecundity and lifetime for the populations long-term survival. We also show that the parasite population can be pushed to extinction by a large drift velocity, but, counterintuitively, a small drift velocity generally increases the parasite population.
