1Yabi: An Online Research Environment For Grid, High Performance And Cloud Computing.

This article is from Source Code for Biology and Medicine , volume 7 . Abstract Background: There is a significant demand for creating pipelines or workflows in the life science discipline that chain a number of discrete compute and data intensive analysis tasks into sophisticated analysis procedures. This need has led to the development of general as well as domain-specific workflow environments that are either complex desktop applications or Internet-based applications. Complexities can arise when configuring these applications in heterogeneous compute and storage environments if the execution and data access models are not designed appropriately. These complexities manifest themselves through limited access to available HPC resources, significant overhead required to configure tools and inability for users to simply manage files across heterogenous HPC storage infrastructure. Results: In this paper, we describe the architecture of a software system that is adaptable to a range of both pluggable execution and data backends in an open source implementation called Yabi. Enabling seamless and transparent access to heterogenous HPC environments at its core, Yabi then provides an analysis workflow environment that can create and reuse workflows as well as manage large amounts of both raw and processed data in a secure and flexible way across geographically distributed compute resources. Yabi can be used via a web-based environment to drag-and-drop tools to create sophisticated workflows. Yabi can also be accessed through the Yabi command line which is designed for users that are more comfortable with writing scripts or for enabling external workflow environments to leverage the features in Yabi. Configuring tools can be a significant overhead in workflow environments. Yabi greatly simplifies this task by enabling system administrators to configure as well as manage running tools via a web-based environment and without the need to write or edit software programs or scripts. In this paper, we highlight Yabi's capabilities through a range of bioinformatics use cases that arise from large-scale biomedical data analysis. Conclusion: The Yabi system encapsulates considered design of both execution and data models, while abstracting technical details away from users who are not skilled in HPC and providing an intuitive drag-and-drop scalable web-based workflow environment where the same tools can also be accessed via a command line. Yabi is currently in use and deployed at multiple institutions and is available at http://ccg.murdoch.edu.au/yabi.

13NASA Technical Reports Server (NTRS) 20010097735: Latency Hiding In Dynamic Partitioning And Load Balancing Of Grid Computing Applications

The Information Power Grid (IPG) concept developed by NASA is aimed to provide a metacomputing platform for large-scale distributed computations, by hiding the intricacies of highly heterogeneous environment and yet maintaining adequate security. In this paper, we propose a latency-tolerant partitioning scheme that dynamically balances processor workloads on the.IPG, and minimizes data movement and runtime communication. By simulating an unsteady adaptive mesh application on a wide area network, we study the performance of our load balancer under the Globus environment. The number of IPG nodes, the number of processors per node, and the interconnected speeds are parameterized to derive conditions under which the IPG would be suitable for parallel distributed processing of such applications. Experimental results demonstrate that effective solution are achieved when the IPG nodes are connected by a high-speed asynchronous interconnection network.

Abstract We introduce molecularevolution.org, a publicly available gateway for high-throughput, maximum-likelihood phylogenetic analysis powered by grid computing. The gateway features a garli 2.0 web service that enables a user to quickly and easily submit thousands of maximum likelihood tree searches or bootstrap searches that are executed in parallel on distributed computing resources. The garli web service allows one to easily specify partitioned substitution models using a graphical interface, and it performs sophisticated post-processing of phylogenetic results. Although the garli web service has been used by the research community for over three years, here we formally announce the availability of the service, describe its capabilities, highlight new features and recent improvements, and provide details about how the grid system efficiently delivers high-quality phylogenetic results. This discussion will cover the technology behind grid computing and how it can be utilized to improve speed and availability. It will cover the Alchemi project and how to interface with this architecture. The talk will also include hands-on examples and exercises for interested attendees. Kn1ghtl0rd is a member of the Infonomicon Computer Club and has been working with clustering in his academic life. Along with the concepts of clustering, Kn1ghtl0rd has also helped to create a LiveCD clustering distribution called Clux with other members of the ICC. Kn1ghtl0rd is a Software Engineer by profession and is passionate about the home use of parallel computing.

16A Networking Approach To Grid Computing

By

Grid computing is a newer way of processing information in a distributed manor. A lot of well known projects utilize this method of computing such as Seti@Home. This discussion will cover the technology behind grid computing and how it can be utilized to improve speed and availability. It will cover the Alchemi project and how to interface with this architecture. The talk will also include hands-on examples and exercises for interested attendees. Kn1ghtl0rd is a member of the Infonomicon Computer Club and has been working with clustering in his academic life. Along with the concepts of clustering, Kn1ghtl0rd has also helped to create a LiveCD clustering distribution called Clux with other members of the ICC. Kn1ghtl0rd is a Software Engineer by profession and is passionate about the home use of parallel computing.

32NASA Technical Reports Server (NTRS) 20040110893: DSMC Grid Methodologies For Computing Low-Density, Hypersonic Flows About Reusable Launch Vehicles

Two different grid methodologies are studied for application to DSMC simulations about reusable launch vehicles. One method uses an unstructured, tetrahedral grid while the other uses a structured, variable-resolution Cartesian grid. The relative merits of each method are discussed in terms of accuracy, computational efficiency, and overall ease of use. Both methods are applied to the computation of a low-density, hypersonic flow about a winged single-stage-to-orbit reusable launch vehicle concept at conditions corresponding to an altitude of 120 km. Both methods are shown to give comparable results for both surface and flowfield quantities as well as for the overall aerodynamic behavior. For the conditions simulated, the flowfield about the vehicle is very rarefied but the DSMC simulations show significant departure from free-molecular predictions for the surface friction and heat transfer as well as certain aerodynamic quantities.

The broad goal of our WSRF.NET project at the University of Virginia is to facilitate Grid computing on the .NET platform. In this talk, we give an update on our progress in exploiting and extending the .NET/Windows platform for Grid Computing – including our recent support for GridFTP on .NET, an OGSA-based Authorization Service based on Windows, and our alternative software stack for OGSA-based grids (based on WS-Transfer, WS-Eventing, etc.). The concept of grid computing -- back-room computational resources that are as accessible and available as the electric grid -- has gained momentum recently. Numerous Grid computing projects such as NetSolve and Legion have provided infrastructure to enable the launching and monitoring of mostly parameter sweep applications. These Grid computing projects demand that users endure a steep learning curve to program and use the system. Also, these systems draw a strong distinction between the users' computers and the grid computing resources: users' work is done on their own computers, while grid jobs are executed on grid resources. A computational power grid should have characteristics similar to the electric power grids: always available, ubiquitous throughout the organization, and easy to use. The goal of the MIT Lincoln Laboratory Grid (LLgrid) project is to develop an On-Demand Grid Computing capability to address these characteristics and use MATLAB -- the dominant programming language for implementing numerical computations, widely used for algorithm development, simulation, data reduction, testing, and system evaluation -- as its initial target application. MIT Lincoln Laboratory has over one thousand MATLAB users; nearly two hundred users run very long jobs that could benefit from parallel processing. The LLgrid project has developed three technologies that allow these users to run parallel MATLAB jobs transparently on the LLgrid computational resources: MatlabMPI for point-to-point messaging; pMatlab for global array semantics (similar to High Performance Fortran); and gridMatlab for integrating users' computers into the LLgrid and automatically allocating grid computing resources.

Written in pure Python, it delivers a clean, usable interface to allow thousands of physicists to interact with the huge computing resources available to them.
