This article is from Frontiers in Systems Neuroscience , volume 8 . Abstract In order to determine patterns of neural activity, spike signals recorded by extracellular electrodes have to be clustered (sorted) with the aim of ensuring that each cluster represents all the spikes generated by an individual neuron. Many methods for spike sorting have been proposed but few are easily applicable to recordings from polytrodes which may have 16 or more recording sites. As with tetrodes, these are spaced sufficiently closely that signals from single neurons will usually be recorded on several adjacent sites. Although this offers a better chance of distinguishing neurons with similarly shaped spikes, sorting is difficult in such cases because of the high dimensionality of the space in which the signals must be classified. This report details a method for spike sorting based on a divide and conquer approach. Clusters are initially formed by assigning each event to the channel on which it is largest. Each channel-based cluster is then sub-divided into as many distinct clusters as possible. These are then recombined on the basis of pairwise tests into a final set of clusters. Pairwise tests are also performed to establish how distinct each cluster is from the others. A modified gradient ascent clustering (GAC) algorithm is used to do the clustering. The method can sort spikes with minimal user input in times comparable to real time for recordings lasting up to 45 min. Our results illustrate some of the difficulties inherent in spike sorting, including changes in spike shape over time. We show that some physiologically distinct units may have very similar spike shapes. We show that RMS measures of spike shape similarity are not sensitive enough to discriminate clusters that can otherwise be separated by principal components analysis (PCA). Hence spike sorting based on least-squares matching to templates may be unreliable. Our methods should be applicable to tetrodes and scalable to larger multi-electrode arrays (MEAs).

Abstract Motivation: While phylogenetic analyses of datasets containing 1000–5000 sequences are challenging for existing methods, the estimation of substantially larger phylogenies poses a problem of much greater complexity and scale.Methods: We present DACTAL, a method for phylogeny estimation that produces trees from unaligned sequence datasets without ever needing to estimate an alignment on the entire dataset. DACTAL combines iteration with a novel divide-and-conquer approach, so that each iteration begins with a tree produced in the prior iteration, decomposes the taxon set into overlapping subsets, estimates trees on each subset, and then combines the smaller trees into a tree on the full taxon set using a new supertree method. We prove that DACTAL is guaranteed to produce the true tree under certain conditions. We compare DACTAL to SATé and maximum likelihood trees on estimated alignments using simulated and real datasets with 1000–27 643 taxa.Results: Our studies show that on average DACTAL yields more accurate trees than the two-phase methods we studied on very large datasets that are difficult to align, and has approximately the same accuracy on the easier datasets. The comparison to SATé shows that both have the same accuracy, but that DACTAL achieves this accuracy in a fraction of the time. In this paper, we present a generalized Cuppen's divide-and-conquer algorithm for the symmetric tridiagonal eigenproblem. We extend the Cuppen's work to the rank two modifications of the form $A =T +\beta_1\bw_1\bw_1^T + \beta_2\bw_2\bw_2^T$, where $T$ is a block tridiagonal matrix having three blocks. We introduce a new deflation technique and obtain a secular equation, for which the distribution of eigenvalues is nontrivial. We present a way to count the number of eigenvalues in each subinterval. It turns out that each subinterval contains either none, one or two eigenvalues. Furthermore, computing eigenvectors preserving the orthogonality are also suggested. Some numerical results, showing our algorithm can calculate the eigenvalue twice as fast as the Cuppen's divide-and-conquer algorithm, are included.

We study an Ising model in a network with disorder induced by the presence of both attractive and repulsive links. This system is subjected to a subthreshold signal, and the goal is to see how the response is enhanced for a given fraction of repulsive links. This can model a network of spin-like neurons with excitatory and inhibitory couplings. ABC algorithms are notoriously expensive in computing time, as they require simulating many complete artificial datasets from the model. We advocate in this paper a "divide and conquer" approach to ABC, where we split the likelihood into n factors, and combine in some way n "local" ABC approximations of each factor. This has two advantages: (a) such an approach is typically much faster than standard ABC and (b) it makes it possible to use local summary statistics (i.e. summary statistics that depend only on the data-points that correspond to a single factor), rather than global summary statistics (that depend on the complete dataset). This greatly alleviates the bias introduced by summary statistics, and even removes it entirely in situations where local summary statistics are simply the identity function. We focus on EP (Expectation-Propagation), a convenient and powerful way to combine n local approximations into a global approximation. Compared to the EP- ABC approach of Barthelm\'e and Chopin (2014), we present two variations, one based on the parallel EP algorithm of Cseke and Heskes (2011), which has the advantage of being implementable on a parallel architecture, and one version which bridges the gap between standard EP and parallel EP. We illustrate our approach with an expensive application of ABC, namely inference on spatial extremes.
