In this paper we give an algorithm for counting the number of all independent sets in a given graph which works in time $O^*(1.1394^n)$ for subcubic graphs and in time $O^*(1.2369^n)$ for general graphs, where $n$ is the number of vertices in the instance graph, and polynomial space. The result comes from combining two well known methods "Divide and Conquer" and "Measure and Conquer". We introduce this new concept of Divide, Measure and Conquer method and expect it will find applications in other problems. The algorithm of Bj\"orklund, Husfeldt and Koivisto for graph colouring with our algorithm used as a subroutine has complexity $O^*(2.2369^n)$ and is currently the fastest graph colouring algorithm in polynomial space.

ABC algorithms are notoriously expensive in computing time, as they require simulating many complete artificial datasets from the model. We advocate in this paper a "divide and conquer" approach to ABC, where we split the likelihood into n factors, and combine in some way n "local" ABC approximations of each factor. This has two advantages: (a) such an approach is typically much faster than standard ABC and (b) it makes it possible to use local summary statistics (i.e. summary statistics that depend only on the data-points that correspond to a single factor), rather than global summary statistics (that depend on the complete dataset). This greatly alleviates the bias introduced by summary statistics, and even removes it entirely in situations where local summary statistics are simply the identity function. We focus on EP (Expectation-Propagation), a convenient and powerful way to combine n local approximations into a global approximation. Compared to the EP- ABC approach of Barthelm\'e and Chopin (2014), we present two variations, one based on the parallel EP algorithm of Cseke and Heskes (2011), which has the advantage of being implementable on a parallel architecture, and one version which bridges the gap between standard EP and parallel EP. We illustrate our approach with an expensive application of ABC, namely inference on spatial extremes.

Abstract Motivation: While phylogenetic analyses of datasets containing 1000–5000 sequences are challenging for existing methods, the estimation of substantially larger phylogenies poses a problem of much greater complexity and scale.Methods: We present DACTAL, a method for phylogeny estimation that produces trees from unaligned sequence datasets without ever needing to estimate an alignment on the entire dataset. DACTAL combines iteration with a novel divide-and-conquer approach, so that each iteration begins with a tree produced in the prior iteration, decomposes the taxon set into overlapping subsets, estimates trees on each subset, and then combines the smaller trees into a tree on the full taxon set using a new supertree method. We prove that DACTAL is guaranteed to produce the true tree under certain conditions. We compare DACTAL to SATé and maximum likelihood trees on estimated alignments using simulated and real datasets with 1000–27 643 taxa.Results: Our studies show that on average DACTAL yields more accurate trees than the two-phase methods we studied on very large datasets that are difficult to align, and has approximately the same accuracy on the easier datasets. The comparison to SATé shows that both have the same accuracy, but that DACTAL achieves this accuracy in a fraction of the time. Abstract In order to determine patterns of neural activity, spike signals recorded by extracellular electrodes have to be clustered (sorted) with the aim of ensuring that each cluster represents all the spikes generated by an individual neuron. Many methods for spike sorting have been proposed but few are easily applicable to recordings from polytrodes which may have 16 or more recording sites. As with tetrodes, these are spaced sufficiently closely that signals from single neurons will usually be recorded on several adjacent sites. Although this offers a better chance of distinguishing neurons with similarly shaped spikes, sorting is difficult in such cases because of the high dimensionality of the space in which the signals must be classified. This report details a method for spike sorting based on a divide and conquer approach. Clusters are initially formed by assigning each event to the channel on which it is largest. Each channel-based cluster is then sub-divided into as many distinct clusters as possible. These are then recombined on the basis of pairwise tests into a final set of clusters. Pairwise tests are also performed to establish how distinct each cluster is from the others. A modified gradient ascent clustering (GAC) algorithm is used to do the clustering. The method can sort spikes with minimal user input in times comparable to real time for recordings lasting up to 45 min. Our results illustrate some of the difficulties inherent in spike sorting, including changes in spike shape over time. We show that some physiologically distinct units may have very similar spike shapes. We show that RMS measures of spike shape similarity are not sensitive enough to discriminate clusters that can otherwise be separated by principal components analysis (PCA). Hence spike sorting based on least-squares matching to templates may be unreliable. Our methods should be applicable to tetrodes and scalable to larger multi-electrode arrays (MEAs).

In this paper, we present a generalized Cuppen's divide-and-conquer algorithm for the symmetric tridiagonal eigenproblem. We extend the Cuppen's work to the rank two modifications of the form $A =T +\beta_1\bw_1\bw_1^T + \beta_2\bw_2\bw_2^T$, where $T$ is a block tridiagonal matrix having three blocks. We introduce a new deflation technique and obtain a secular equation, for which the distribution of eigenvalues is nontrivial. We present a way to count the number of eigenvalues in each subinterval. It turns out that each subinterval contains either none, one or two eigenvalues. Furthermore, computing eigenvectors preserving the orthogonality are also suggested. Some numerical results, showing our algorithm can calculate the eigenvalue twice as fast as the Cuppen's divide-and-conquer algorithm, are included.

In this paper, a new method is proposed for sparse PCA based on the recursive divide-and-conquer methodology. The main idea is to separate the original sparse PCA problem into a series of much simpler sub-problems, each having a closed-form solution. By recursively solving these sub-problems in an analytical way, an efficient algorithm is constructed to solve the sparse PCA problem. The algorithm only involves simple computations and is thus easy to implement. The proposed method can also be very easily extended to other sparse PCA problems with certain constraints, such as the nonnegative sparse PCA problem. Furthermore, we have shown that the proposed algorithm converges to a stationary point of the problem, and its computational complexity is approximately linear in both data size and dimensionality. The effectiveness of the proposed method is substantiated by extensive experiments implemented on a series of synthetic and real data in both reconstruction-error-minimization and data-variance-maximization viewpoints.

Identification of local structure in intensive data -- such as time series, images, and higher dimensional processes -- is an important problem in astronomy. Since the data are typically generated by an inhomogeneous Poisson process, an appropriate model is one that partitions the data space into cells, each of which is described by a homogeneous (constant event rate) Poisson process. It is key that the sizes and locations of the cells are determined by the data, and are not predefined or even constrained to be evenly spaced. For one-dimensional time series, the method amounts to Bayesian changepoint detection. Three approaches to solving the multiple changepoint problem are sketched, based on: (1) divide and conquer with single changepoints, (2) maximum posterior for the number of changepoints, and (3) cell coalescence. The last method starts from the Voronoi tessellation of the data, and thus should easily generalize to spaces of higher dimension.

Online Social Networks (OSNs) have exploded in terms of scale and scope over the last few years. The unprecedented growth of these networks present challenges in terms of system design and maintenance. One way to cope with this is by partitioning such large networks and assigning these partitions to different machines. However, social networks possess unique properties that make the partitioning problem non-trivial. The main contribution of this paper is to understand different properties of social networks and how these properties can guide the choice of a partitioning algorithm. Using large scale measurements representing real OSNs, we first characterize different properties of social networks, and then we evaluate qualitatively different partitioning methods that cover the design space. We expose different trade-offs involved and understand them in light of properties of social networks. We show that a judicious choice of a partitioning scheme can help improve performance.

In this paper, two accelerated divide-and-conquer algorithms are proposed for the symmetric tridiagonal eigenvalue problem, which cost $O(N^2r)$ {flops} in the worst case, where $N$ is the dimension of the matrix and $r$ is a modest number depending on the distribution of eigenvalues. Both of these algorithms use hierarchically semiseparable (HSS) matrices to approximate some intermediate eigenvector matrices which are Cauchy-like matrices and are off-diagonally low-rank. The difference of these two versions lies in using different HSS construction algorithms, one (denoted by {ADC1}) uses a structured low-rank approximation method and the other ({ADC2}) uses a randomized HSS construction algorithm. For the ADC2 algorithm, a method is proposed to estimate the off-diagonal rank. Numerous experiments have been done to show their stability and efficiency. These algorithms are implemented in parallel in a shared memory environment, and some parallel implementation details are included. Comparing the ADCs with highly optimized multithreaded libraries such as Intel MKL, we find that ADCs could be more than 6x times faster for some large matrices with few deflations.

As networks and distributed systems that can exploit parallel computing become more widespread, the need for ways to teach parallel programming effectively grows as well. Even though many colleges and universities provide courses on parallel programming most of those courses are reserved for graduate students and advanced undergraduates. There is a demand for ways to teach fundamental parallel programming concepts to people with just a working knowledge of programming. By using the idea of a software archetype, and providing a learning environment that teaches both concept and coding, we hope to satisfy this need. Classification of large grass genome sequences has major challenges in functional genomes. The presence of motifs in grass genome chains can make the prediction of the functional behavior of grass genome possible. The correlation between grass genome properties and their motifs is not always obvious, since more than one motif may exist within a genome chain. Due to the complexity of this association most pattern classification algorithms are either vain or time consuming. Attempted to a reduction of high dimensional data that utilizes DAC technique is presented. Data are disjoining into equal multiple sets while preserving the original data distribution in each set. Then, multiple modules are created by using the data sets as independent training sets and classified into respective modules. Finally, the modules are combined to produce the final classification rules, containing all the previously extracted information. The methodology is tested using various grass genome data sets. Results indicate that the time efficiency of our algorithm is improved compared to other known data mining algorithms.
