8DTIC ADA179308: Optimization Of Extended Relational Database Systems

By

Current relational Database Management Systems must be extended to function well in Engineering and Artificial Intelligence applications. Various additional functionalities have been proposed and in this thesis we study the optimization of one extended environment. Specifically, we consider the optimization of a version of the QUEL query language extended with two new features: the repetitive execution of commands; and the execution of relation fields in which collections of QUEL commands are stored. An extended query processing algorithm based on the original INGRES decomposition algorithm is first presented and then various modifications aiming to improve its performance are suggested. Caching of query results is also considered as another means to improve the performance of the processing engine. We analyze and suggest solutions to the various problems related to the design of a query result cache (replacement policies, invalidation techniques, etc). Based on the above extensions, a relation field may contain more than one QUEL commands. Accessing such a field triggers the execution of all these commands. We present a set of tactics that can be to reduce the cost of processing multiple commands using some interquery analysis. Special cases amenable to different kind of processing are also identified and studied.

An overview of the development of an underwater acoustics database for use in systems studies applications is given. The database is managed by the locally developed Graphical Database Management System (GDBMS). This general purpose database management system has been designed to meet the needs of scientists working with oceanographic data. The important features of the system include the flexibility to handle data in a variety of formats, minimum redundancy storage space, automatic scaling and presentation of data from dissimilar sources (in user specified formats) upon retrieval, and the simple keyword driven operation designed for non-programmer users. Unusual features include the provision for graphical input and output of multi-dimensional data and interfaces to other user computer programs. Examples of several data tables or 'relations' using the GDBMS methods are given. Reference to how the database can be accessed by the Passive Array Sonar Prediction (PASP) code which provides signal excess predictions is also included.

This report evaluates the database modeling capabilities of three large scale computer simulation facilities. The systems overviewed and contrasted are: (1) CASE, a TESDATA commercial product; (2) DIMUI, a TECHNION University research product; and (3) IPSS, an Ohio State University research product. Chapters are further provided which overview simulation techniques and the area of database management systems. Criteria are derived to form the basis for evaluation of the three subject systems. Upon consolidation into a linear objective function, the systems are rated: IPSS, DIMUI, and lastly CASE. System deficiencies are revealed and fruitful areas for further research are objectively discussed. (Author)

An interactive hierarchical to CODASYL schema translator was designed and implemented with the goal of taking a System 2000 (hierarchical) schema as input and producing an equivalent IDMS (CODASYL) schema, storage schema (DMCL), and subschema. In addition, this system is to serve as part of an entire System 2000 to IDMS database translator system. This thesis effort includes an analysis of the hierarchical and CODASYL models, an analysis of the System 2000 implementation of the hierarchical model, an analysis of the IDMS implementation of the CODASYL model, Data Flow Diagrams for the general hierarchical to CODASYL schema translator, structure charts for the System 2000 to IDMS schema translator, translator source code, and data dictionary. This article is from Source Code for Biology and Medicine , volume 9 . Abstract Background: Advances in high-throughput technologies have enabled extensive generation of multi-level omics data. These data are crucial for systems biology research, though they are complex, heterogeneous, highly dynamic, incomplete and distributed among public databases. This leads to difficulties in data accessibility and often results in errors when data are merged and integrated from varied resources. Therefore, integration and management of systems biological data remain very challenging. Methods: To overcome this, we designed and developed a dedicated database system that can serve and solve the vital issues in data management and hereby facilitate data integration, modeling and analysis in systems biology within a sole database. In addition, a yeast data repository was implemented as an integrated database environment which is operated by the database system. Two applications were implemented to demonstrate extensibility and utilization of the system. Both illustrate how the user can access the database via the web query function and implemented scripts. These scripts are specific for two sample cases: 1) Detecting the pheromone pathway in protein interaction networks; and 2) Finding metabolic reactions regulated by Snf1 kinase. Results and conclusion: In this study we present the design of database system which offers an extensible environment to efficiently capture the majority of biological entities and relations encountered in systems biology. Critical functions and control processes were designed and implemented to ensure consistent, efficient, secure and reliable transactions. The two sample cases on the yeast integrated data clearly demonstrate the value of a sole database environment for systems biology research.

25DBSecSys: A Database Of Burkholderia Mallei Secretion Systems.

This article is from BMC Bioinformatics , volume 15 . Abstract Background: Bacterial pathogenicity represents a major public health concern worldwide. Secretion systems are a key component of bacterial pathogenicity, as they provide the means for bacterial proteins to penetrate host-cell membranes and insert themselves directly into the host cells’ cytosol. Burkholderia mallei is a Gram-negative bacterium that uses multiple secretion systems during its host infection life cycle. To date, the identities of secretion system proteins for B. mallei are not well known, and their pathogenic mechanisms of action and host factors are largely uncharacterized. Description: We present the Database of Burkholderia malleiSecretion Systems (DBSecSys), a compilation of manually curated and computationally predicted bacterial secretion system proteins and their host factors. Currently, DBSecSys contains comprehensive experimentally and computationally derived information about B. mallei strain ATCC 23344. The database includes 143 B. mallei proteins associated with five secretion systems, their 1,635 human and murine interacting targets, and the corresponding 2,400 host-B. mallei interactions. The database also includes information about 10 pathogenic mechanisms of action for B. mallei secretion system proteins inferred from the available literature. Additionally, DBSecSys provides details about 42 virulence attenuation experiments for 27 B. mallei secretion system proteins. Users interact with DBSecSys through a Web interface that allows for data browsing, querying, visualizing, and downloading. Conclusions: DBSecSys provides a comprehensive, systematically organized resource of experimental and computational data associated with B. mallei secretion systems. It provides the unique ability to study secretion systems not only through characterization of their corresponding pathogen proteins, but also through characterization of their host-interacting partners.The database is available at https://applications.bhsai.org/dbsecsys.

31DTIC ADA274028: Performance Measurement Of Three Commercial Object-Oriented Database Management Systems

The goal of this thesis was to study the performance of three commercial object-oriented database management systems. The commercial systems studied included: Itasca, sold by Itasca Systems Incorporated; Matisse, sold by Intellitic International; and ObjectStore, sold by Object Design Incorporated. To examine performance of these database management systems two benchmarks were run: the OO1 benchmark and a new AFIT Simulation benchmark. The OO1 benchmark was designed, implemented, and run on all three database management systems. ObjectStore was our top performer on all configurations of the OO1 benchmark. The AFIT Simulation benchmark was designed, implemented, and run on the ObjectStore database management system. A nonpersistent version of the benchmark was also created in the C++ programming language. There was minimal performance overhead incurred due to the use of ObjectStore. especially when compared to the functional benefits gained. We concluded that there are major differences between the performance levels offered in current commercial object-oriented database management systems. We also concluded that a programming language interface to an object-oriented database management system should not be middle ground. The U.S. Navy's Low Frequency Bottom Loss (LFBL) database is released and maintained by the Naval Oceanographic Office (NAVOCEANO) and used as an environmental input to many of the Navy-standard tactical decision aids. It is designed to support the Navy's operational requirements in determining the nature of the interaction of 20-1000 Hz acoustic energy with the sea bottom. The general methodology of generating shallow-water LFBL databases was described in a previous paper. LFBL is based on acoustic and seismic measurements performed at-sea by NAVOCEANO survey teams and subsequent geo-acoustic inversions of the measured data using the Navy Standard Parabolic Equation (NSPE) model and the resources of the Navy Department of Defense Supercomputing Resource Center (Navy DSRC). LFBL is composed of a global database that is available worldwide and four regional databases for which additional acoustic and geological measurements were made. The global and regional databases use different parameter sets to describe bottom interactions. In the global database, a set of 10 parameters is used to describe an effective one-layer bottom.

The discretionary access controls in today's computer systems are designed to enforce a specific access control policy. An application whose access control policies do not easily match the policy that is wired into the system is forced to work around that wired-in policy. As a result, the application itself must enforce discretionary security and cannot make use of the assurances of the computer system's discretionary access controls. This report presents a flexible approach to discretionary access control that allows the implementation of arbitrary access control policies. The generality of the approach allows a user to implement a discretionary access control policy that is tailored to an application, rather than having to work around a specific policy that is wired into the computer system. The report focuses on discretionary controls for object-oriented systems. Object-oriented systems are an emerging technology of great import for applications in business, industry, and the military. Many of these applications must share information among users with different needs and authorizations. The specific access rules desired will vary from application to application. Thus, a flexible approach to discretionary access control for such systems is proposed.

In this paper, which is the first in a series of papers associated with cataclysmic variables and related objects, we introduce the CATUABA code, a numerical machinery written for analysis of the MOCCA simulations, and show some first results by investigating the present-day population of cataclysmic variables in globular clusters. Emphasis was given on their properties and the observational selection effects when observing and detecting them. In this work we analysed in this work six models, including three with Kroupa distributions of the initial binaries. We found that for models with Kroupa initial distributions, considering the standard value of the efficiency of the common envelope phase adopted in BSE, no single cataclysmic variable was formed only via binary stellar evolution, i. e., in order to form them, strong dynamical interactions have to take place. We show and explain why this is inconsistent with observational and theoretical results. Our results indicate that the population of cataclysmic variables in globular clusters is, mainly, in the last stage of their evolution and observational selection effects can drastically change the expected number of observed cataclysmic variables. We show that the probability of observing them during the outbursts is extremely small and conclude that the best way of looking for cataclysmic variables in globular clusters is by searching for variabilities during quiescence, instead of during outbursts. For that, one would need a very deep observation which could reach magnitudes $\gtrsim$ 27 mag. Finally, we argue that cataclysmic variables in globular clusters are not necessarily magnetic.
